The good ending is Gate-A

The latter with 106 is actually not necessarily a 'bad' ending. The actual ending leaves off where you're abducted by the Chaos Insurgency. It's rather ambiguous, and D-9341 probably won't be returning, but I see it as a good ending. Certainly much better than dying on the facility, as opposed to living to serve the other faction.
